I'll start since stacking has become rather addicting :D
My favorite stacks:
PGC<MGMV<PPP<SYT<SBEQ
PGC<MGMV<HB<SBEQ
PPF<HB
MGMV<BPB<SBEQ
There are so many more, but these tend to be my favorites. Why? I have found that I can use the MGMV for much more then a vibe, it produces a slight boost that adds a glassiness to the tone with the vibe dialed out. This allows the pedal to be used in many ways. I like stacking it with all the modulation pedals and you get something that you can't really put your finger on. The Trem adds the depth and the phaser adds the color.
Everyone should know by now how great the HB is, it can be used on its own or stacked with anything. I like it with the fuzz pedals since it smooths things out a bit.
The thing I learned by not having a clue was by not having a clue I found some pretty cool tones.
Most people I know stack for lead tone, but since I never play in a band mix, my stacking is to find tones that are sound good to my ear.

The first "stack" I ever ran was into my old AC-15 reissue... I played a 335 into a Boss CS-1 --> Boss OD-1 --> Maxon OD-808... all three pretty much set for low gain... but I loved the compression it gave and how thick liquid it made the tone. Plus with that guitar you could really lay into the notes and get a lot of soul out of the rig.
I always like two ODs set to low gain put together and have recently been running a PPF and a HB together with great results.
Recently I added a Pro-Analog Dual Drive to the mix. I like this because it has less compression than the HB and gives a nice variety...
Stacking to me gives that thickness and compression (not unlike power tube od) that really gets me to the feel and tone I like for rock n roll playing.

All with or without the SBEQ.
The HB is indeed a special design. It is like nothing else out there and stacks SO well it's ridiculous. It makes fuzzes sound HUGE. The PGC is next on my list.

I've been stacking DRD (Vol. 12:30, Treble 12:00, Dist. 1:00) into Channel 2 of a Zvex Super Duper 2 in 1 (Gain maxed, Master 9:00) for absolute, over-the-top, 1980's madness for searing lead work. Very cool. That way I have DRD set the way I like for a fantastic crunch rhythm tone when Zvex is not in use. I call this my "stadium" sound.

I used to have a pedalboard rule, I would allow myself only to have on my board, as many pedals as I could stack at the same time. Now I know this was silly and I'm passed that phase, but I learned plenty from the experience.
Lately I have gone almost entirely the other way. I use only my PGC & SBEQ for 95% of the time and switch in seasoning in the form of wah, vibe, octave, overdrive, fuzz and delay where I feel appropriate.
Today's favourite sound is... PGC > Foxrox Octron > PPF > AD80 > SBEQ
The earth moves in fear of the destruction this stack could cause.

I usually take this into consideration:
- "Low gain" goes before "high gain"
- Pedal with lots of mids goes before pedal with less mids
- Pedal with lots of compression goes before pedal with lots of headroom
As always, the opposite is also true...
Speakers, always last in chain though ;)

I'm still experimenting, but one of the problems I have with stacking is gain levels. I think for the stack to sound good you need to have the gain on the pedals set fairly low. But then if you want to use that pedal alone there isn't enough gain. I guess you have to make some compromises in life, right?
Anyway, here's what I've been playing with:
DRD (gain 9 o'clock) > HB (gain noon) > Timmy (gain 8 o'clock)
The HB alone gives me a nice fat bluesy rhythm sound.
The HB > Timmy can crank things up for a nice blues lead. I use the Timmy as a clean boost.
The DRD > HB sounds huge! I can use this for more of a rock rhythm sound, or a screamin' blues lead sound.
The DRD > HB > Timmy will really crank things up for a lead tone with tons of sustain.
